In John 1:29, John the Baptist declared of Jesus, “Behold, the Lamb of God, who takes away the sin of the world.” John the Baptist also said of Jesus, “The strap of whose sandal I am not worthy to untie” (John 1:27), and, “I need to be baptized by you, and do you come to me?” (Matthew 3:14). It is clear that John the Baptist recognized Jesus to be the Messiah and had faith in Him.

However, later, as recorded in Matthew 11:3 and Luke 7:19, John the Baptist sent messengers to Jesus to ask Him, “Are you the one who is to come, or should we expect someone else?” What happened? Why was John the Baptist doubting whether Jesus was the Messiah?

Because Mathew John and Luke are supposed to be witnesses of the life and times of jesus and wrote according to how they recalled events.

Because he expected Jesus to do something about him being in prison

I guess you could say the reason for his doubt is similar to the reason why Moses doubted God in the desert, and Elijah doubted God when he realized he was being hunted by Jezebel... He was a human with human vision and all like the rest of us. undecided

John was the greatest of all the prophets that has ever lived before his time {Matthew 11:11} but he is not even qualified to being the least of those chosen to rule with Christ in heaven.
Because from his time onward lots of SACRED SECRETS will be revealed only to the born again Christians who must surrender their life if they want to continue serving God faithfully! {Matthew 10:37; 11:12; 16:24} this born again Christians can't live normal lives so they worth nothing in the world because their heart is fixed one the prize they will receive in heaven {Matthew 6:19-21} Satan is hunting them each day making sure that they have no influence whatsoever so as not to gain the attention of most people under Satan's control! Revelations 12:17

Now back to your question:

John knew very well that Jesus is the Messiah (Christ) due to what God had told him about how to identify the Christ out of all those coming to him for baptism! John 1:33-34
The confusion he had was the timing God's Kingdom will start operating on planet earth.
According to God's word the Christ will overthrow all worldly rulers and establish the righteousness of God as a new system of rule globally! Daniel 2:44

So after seeing Jesus with his own eyes that the Holy Spirit landed on his head and God's own voice John like all other faithful Jews taught God's Kingdom will be established in the first century {Act 1:6} and john who has been imprisoned for preaching righteousness could have a hope to be freed when Jesus begin ruling, but Jesus wasn't even coming to do anything about John's maltreatment so he sent his disciples to ask Jesus:

"Are you the Coming One, or are we to expect a different one?” Matthew 11:3
John asking this question is like reminding Jesus like the faithful Jew who later became a thief due to circumstances “Jesus, remember me when you get into your Kingdom" Luke 23:42 though John wasn't present at that occasion but all those in the audience heard Jesus confirming that John is one of the greatest men who ever lived before his time {Matthew 11:11} so during the resurrection of the righteous John the baptist will not be left in his grave! John 5:28-29

The difference is in the fact that Mathew and Luke were giving report that even though John met with The Lord, Jesus, he was not certain at that time, if Jesus was the Promised One.

Their reports only show that John immediately discerned that Jesus was without sin therefore, He did not require baptism.

And of course John, like every reasonable person would have his own ideas of what he thought The Promised One would do when He Comes.

However, Jesus's actions definitely did not support what he had in mind except that Jesus's actions also showed something. They were too much such that it is reasonable to see Jesus was greater than prophets..

Hence, it is very reasonable that He would ask confirmation after hearing such reports.

because John the Baptist was human. Even as you are if God did something miraculous for you now, in 2 years time if you're in a big problem (God forbid) you will doubt the existence of God. Just human nature. Check out the Israelites in the book of Exodus. It's human nature.

Ok. John magically left prison to go and baptise Jesus later. Oh! Probably he asked Herod for a sabbatical to go and carry out that baptism. Smh. I wonder those that take you seriously on spiritual matters. And you have the cheek to always come charging in with insults. Smh.

We can all see that the Israelites never wanted God and they challenged Him every step of the way.

It is not human nature exactly but rather since the world became full of evil people, they teach everyone to be ungrateful and rebellious to God.

How many times have sometimes had the urge to talk to and with God and then one someone would come and say "what nonsense are you doing?" You dey pray? Abeg comot for here joor, sinner!

John had no unbelief he was only making an enquiry.

Go see John 3:25 - 36, by John's response, you can see that he did not know that Christ was The Promised One, in his speech.

First was his blocking answer and respect of God's Rights in verse 27, following his declaration in verse 28 that he was not The Christ, after they told him that Jesus was baptizing.

And you can see the impersonal nature of his speech, He did not know that Jesus, was The Christ.

And John was not in prison when he said all these things.
